Nothing draws a full house at Mandala Stadium faster than the Derby Papua, the running feud between Persipura Jayapura and the island's other clubs — Persiwa Wamena, Perseru Serui, Persewar Waropen, PSBS Biak. It is a contest with no love lost, and no visitor from beyond Papua has ever quite carried the same weight in Jayapura.

Persipura's own management gives 25 May 1963 as the founding date, tied to Rev. Mesach Koibur among the club's early figures, though the administrators themselves have never been able to close the gap in the records that leaves 1950, 1962 and 1965 as alternatives. What is firmer is the identity built afterwards: in 1971 the club settled on red and black, colours drawn from the carvings and canoes of Papuan tradition, and the nickname Mutiara Hitam — the Black Pearl.

The club's best years ran under Brazilian coach Jackson F. Tiago, from 2008 to 2015, a spell that produced two Indonesia Super League titles, in 2009 and 2011, on top of the Liga Indonesia Premier Division crown already won in 2005 and an Indonesian Community Shield the same year as the first league title. A fourth league championship followed in 2016, in the breakaway Indonesia Soccer Championship staged while FIFA had Indonesian football under sanction. Through that era the team carried the name of Boaz Solossa, whose 182 goals stand alone in the club's history and who took the same shirt into 50 caps for the national side.

Cup football told a different story. Persipura reached the final of the Piala Indonesia three times — 2007–08 and 2008–09 — and lost all of them, the last of them by walkover after the club withdrew in protest over a penalty decision. Continental football stopped them in the same place twice: the semi-finals of the AFC Cup, in 2011 and again in 2014, both times against Qadsia SC. After 29 seasons among Indonesia's elite, a points deduction sent Persipura down from Liga 1 in 2021–22, and the club has yet to find its way back.
