Independence split the old Czechoslovak football pipeline in two, and for a while the under-21 side did not exist as its own team at all: the Czech Republic became a country in 1993, but its junior side kept running as part of the Czechoslovakia U21 setup through the end of that qualifying cycle for the 1996 European Under-21 Championship. The Little Lions, as they became known to separate them from the senior Lions, took the field alone for the first time on 5 September 1994, beating Malta 1–0 in Opava.

Nothing that followed matched Switzerland in 2002. The Czechs beat France in the final, 3–2 after extra time, sealed on penalties, with Petr Čech named the tournament's best player. That squad carried names who went on to define Czech football for a decade after — Tomáš Rosický and Milan Baroš among them.

The last European Championship cycle ended in the play-offs, where Belgium shut the door with a 2–0 win away and a 1–1 draw at home after the Czechs had finished second in their group behind Denmark.

Michal Bílek took over as head coach in July 2025, twelve years after his last job in Czech football finished — managing the senior national team until 2013.
