The club grew out of Badran Club, a side put together in 1935 by a group of Ismailia-born contractors, and took its present name after a 1948 merger with the Suez Canal Company, with the Frenchman Paul Blan installed as its first president; officially, though, El Qanah dates its founding to 1946.
The one trophy the club can point to came in 1963–64, when it beat El Sekka El Hadid 2–0 in the Egypt Cup final. Nothing from the league has followed it: a 27-season run in the top flight from 1953–54 onward ended without a championship, and the Egyptian League Cup and Super Cup have gone unclaimed as well. For a spell in 2013–14, under club president Yehia El Mahgoub, the side was known as Al-Hamsa Al-Sawda, the Black Horse — a name tied to that one season rather than to the club's history as a whole.
El Qanah plays in blue and yellow at the Suez Canal Stadium in Ismailia, rebuilt between 2019 and 2022. Among those who wore the shirt, Ally Badru went on to play for Zanzibar and Mohammed Saleh for Palestine.
The club spent 2025–26 back in the Egyptian Second Division A, and won it outright, earning promotion into a top flight it had not troubled since finishing its long run there.
