In October 2024, New York City FC II became the only side from the third-tier MLS Next Pro to reach the Round of 16 in the US Open Cup. The club collected a $25,000 bonus for the run.

Home games are usually played at Belson Stadium, on the campus of St John's University in Queens, which holds 2,168. Since the summer of 2024 part of the schedule has shifted to Icahn Stadium on Randall's Island, where the capacity rises to 5,000.

John Denis led the scoring in that debut 2022 season with 14 goals and left the club in 2024 after being diagnosed with cancer.

The club itself was announced on 6 December 2021, the day MLS Next Pro launched, with the name New York City FC II confirmed the following January. Matt Pilkington, formerly of the NYCFC academy and first team, took charge as head coach in February 2022 and has held the post ever since.
