Flota's best season came in 2010–11, when it finished third in the I liga, the country's second tier, having earned promotion there in 2007 after winning the III liga. Two years later the club reached the quarter-finals of the Polish Cup, beating Górnik Zabrze and Cracovia before Śląsk Wrocław ended the run. Financial trouble undid what those results had built: the original Flota withdrew from the I liga during the 2014–15 season and was dissolved that May. A new club, Morski Klub Sportowy Flota Świnoujście, formed weeks later and restarted from the eighth tier.

The new Flota won the Klasa A in its first season, 2015–16, then the Klasa Okręgowa the year after. Świnoujście's location has also produced players who went further than the club did: Arkadiusz Reca moved on from Flota to senior international football with Poland.
