The club began in 1888 and spent its first decades in local competition. It won the Scarborough and District league in 1931 and again in 1951. It took the Second Division in 1954 and the First Division in 1956, 1967 and 1970. Yorkshire League Division Three followed in 1974. The club was a founding member of the Northern Counties East League in 1982, and it won that league's Division Two in 1988.

The best cup run came in the FA Vase in 2005–06, which ended in the quarter-finals. Alex Mathie, a striker who had played for Celtic and Newcastle United, was in charge from 2004 to 2007, so he was in the dugout for that run. Tony Hackworth, formerly of Leeds United, later managed the club too. Leeds still send young players on loan, among them George Kenyon and Joe Bhaskaran.

In 2017–18 Pickering finished as runners-up in the Northern Counties East League Premier Division and went up to Step 4, the Northern Premier League Division One East. Relegation came in 2021–22, and in 2023 the club was reallocated sideways to the Northern Counties East League.
