The club traces itself to ten apprentices and students who put it together in 1921, and for years afterwards it existed without registering; formal registration came only in 1939. Renamed SD Borac in 1945, it kept that name until 28 August 1990, when it went back to being NK Jarun. In between, on 17 June 1989, the founding assembly of the Croatian Democratic Union met in the club's barracks.
On the pitch, the club's best modern season came in 2020–21, when it won the 3. HNL Središte and went up to the 2. HNL. Domestically in Zagreb, it has taken the city's Football Association Cup on four occasions, most recently in 2023–24.
