Weiche Flensburg won the Regionalliga Nord in 2017–18, and that title took a club from a suburb into the 3. Liga for the first time. The side had finished second the season before. The club itself was barely a year old: on 1 July 2017, ETSV Weiche and Flensburg 08, both founded in 1908, had merged into one.

The same year brought the Schleswig-Holstein Cup, a trophy the club had last won in 1957 and won again in 2021. In the 2018–19 DFB-Pokal, it beat VfL Bochum 1–0 in the first round. Werder Bremen then won 5–1 in the second.

Daniel Jurgeleit, a former Bundesliga player, managed the team from 2010 to 2020. Relegation from the 3. Liga came after a single season, 2018–19. Weiche have played in the Regionalliga Nord since, finishing 15th in 2023–24 and 13th in 2024–25, both years with a relegation fight to get through.
