Levadia II sit in Esiliiga A, the second tier, where its job has never really been the table — it exists to move players from the academy into the first team's green and white, and the results have followed anyway.

The club started out in 1999 as FC Maardu, in the town east of Tallinn that gave it its name. In 2004 the parent club relocated to the capital and became FC Levadia Tallinn; the reserve side took the same journey and was renamed FC Levadia Tallinn II. It has changed name twice more since, most recently to FCI Levadia II, without ever leaving the second division.

Between 2006 and 2013 the team won Esiliiga A six times, finishing runner-up on four other occasions across the following decade — a record no other reserve side in Estonian football has matched. Sergei Lepmets kept goal there 104 times before moving into the senior team's frame, and Mark-Oliver Roosnupp scored 36 goals in 55 appearances on his way to full international recognition; both are cited by the club as products of the system Levadia II was built to run.

Home games are played at Maarjamäe Stadium, which holds 600 — a ground that makes plain the team's function is development rather than drawing crowds.

Its closest rival is FC Flora II, and the meetings between Tallinn's two reserve sides carry the weight of the first teams' own derby, played out a level down and known locally as the Esiliiga derby.
