Football arrived in the Chaco lowlands early, and Villa Hayes wanted a club of its own to carry it — Club Dr. Benjamín Aceval took shape there on 6 June 1918.

For most of its life the club has lived outside Paraguay's top flight, working its way up and down the lower divisions from its home at the Estadio Isidro Roussillón Pascottini. A first taste of the second tier came in 2007, when winning the UFI Champions Cup sent it into the División Intermedia.

The comeback found its shape in the 2020s. Promotion from the fourth division in 2022 put Benjamín Aceval back in the third tier, and in 2025 the club won Primera División B outright, returning to the División Intermedia after an absence of 16 years.

No Primera División title sits in the trophy room, and none of the club's honours were won there. But the wait to get back among Paraguay's second-tier sides ran to 16 years.
