Two clubs went into that merger and only one ground came out of it. Havant Town and Waterlooville had spent the twentieth century as rivals across Hampshire, but when Waterlooville lost Jubilee Park to a sale and the money ran out, the sides combined in June 1998 rather than let either name disappear. The new club inherited Havant Town's Westleigh Park, opened in 1982, and its first season produced the Southern League Southern Division title in 1998–99.

Havant & Waterlooville beat Swansea City, with Rocky Baptiste among the scorers, and went to Anfield in the fourth round to face Liverpool. They led twice before losing 5–2.

Promotion followed a similar shape a decade later: the Isthmian League Premier Division in 2016–17, then the National League South title the year after, each with a Portsmouth or Hampshire Senior Cup picked up alongside.

The club has not stayed at that level. Administration in 2019 forced relegation out of the National League, and a second drop, to the Southern League Premier Division South, came in 2024.
