Greek migrants from the Florina region formed the club in Heidelberg West in 1958, naming it Alexander the Great after the ancient king rather than the suburb. The Fitzroy connection came later and lasted only a year: a 1977 rename to Fitzroy United Alexander preceded a move across Melbourne to Olympic Park in 1978, when the club settled on Heidelberg United, the name and ground it has kept since.

The strongest run came in the early 1980s. Between 1982 and 1985, seven of the sixteen players named in Socceroos squads were on Heidelberg's books at the time, a concentration of national-team talent no state-league club in Victoria has matched since. The Bergers backed that era up with silverware either side of it: state championships in 1975 (as Fitzroy United Alexander), 1980, 1988 and 1990, then the Victorian Premier League title in 2001. Daniel Heffernan added a line to the record books rather than the trophy cabinet, scoring the fastest goal in FFA Cup history at 26 seconds.

Two NSL Cups followed in the 1990s, including a 2-1 win over Parramatta Eagles in 1993, and Kostas Katsouranis later played out a spell at the club during his career. Against South Melbourne, the fixture that still carries most weight around Olympic Park, the rivalry traces back to the era when Melbourne's Greek community split its loyalty between the two clubs.

Heidelberg United has continued winning NPL Victoria grand finals into the current decade, taking the title in 2017 and again in 2025, and in 2026 reached the Australia Cup final for the first time in the club's history.
