One line began in 1952 as Dandenong Rovers, renamed Dandenong City in 1959, then merged with North Dandenong in 1987 to play simply as Dandenong before the City name returned in 2004. The other ran through Chelsea and Parkmore Hajduk, which combined in 1983 to form Chelsea Hajduk. The two lines met in December 2008, when Chelsea Hajduk merged into Dandenong City.

Home is the Frank Holohan Soccer Complex in Endeavour Hills, holding 4,000 with 400 of those seated. The club's clearest recent mark there came in 2023, when it won the Victorian Premier League and went up into the top flight of Victorian football, following an NPL Victoria 2 title in 2018 under Željko Kuzman. Dandenong Thunder remains the fixture with the edge to it.

What the club is best known for producing is goalkeepers. Eugene Galekovic came up through Chelsea Hajduk's junior ranks before going on to keep goal for the Socceroos.
