It began at the Tauras football school, as a way of giving the academy's graduates a team to carry on with.

That team took the field in 2005, in Lithuania's second division, as FM Spyris, wearing yellow and blue — for a spell in 2010 it played as FM Aisčiai Kaunas. In 2015 the basketball club's sports concern took the football side in, the shirts turned green and white, and the club stepped up into the A Lyga as FK Spyris Kaunas. The Kauno Žalgiris name arrived a year later, in 2016.

Matches are played at the Dariaus ir Girėno stadionas, built for 15,026. Third place in 2020, 2021 and 2024, runners-up in 2022, a Super Cup final lost in 2023. The Lithuanian Cup has never been won — a semi-final in 2015 remains the closest the club has come. Linas Pilibaitis and Dzmitry Rekish are the names attached to most of that run; Amine Benchaib finished 2025 as top scorer.

The A Lyga title came in 2025, the first in the club's history. The Super Cup followed in 2026, won against FK Panevėžys.
