Manta Fútbol Club did not grow out of a youth academy or a breakaway from another side; it took shape on 27 July 1998, when the licence was bought from Manta Sport Club, a team that had carried the city's name since 1915 before folding.

The light blue and white kit was drawn from the city's flag, and the nicknames tell the rest — Celestes for the colour, Atuneros and Pesqueros.

The club has spent more time moving between divisions than settling into either one. Serie A arrived first in 2003 and lasted a single season — bottom of the table, straight back down. Serie B held them for years after, until the 2008 title sent them up again, and the same cycle repeated: a spell in the top flight, relegation, a return to Serie B to start over. A play-off final was lost in 2019; a promotion in 2020 lasted one year. It was 2024, with second place in Serie B, that sent Manta back up once more.

Estadio Jocay holds 21,000.
