The club itself grew out of an arrangement rather than a single founding moment. Atlético Madrid agreed to lend its name, badge and academy methods to a Guayaquil project run with the Junta de Beneficencia de Guayaquil, the city's benevolent society; the partnership took shape gradually, formalised as Club Atlético JBG in 2023 before adopting the Atletico FC name in February 2026 to align fully with the Spanish club's branding. The red-and-white kit follows the same logic.

Progress up the pyramid came through a licence rather than a trophy. In 2025, playing as Atlético JBG, the side finished runner-up in the Segunda Categoría de Guayas, losing the provincial final 4-1 to Astillero FC — enough to reach the national Ascenso play-offs. Instead, the following year, the club took a more direct route into professional football.

No rivalries have had time to form yet. In Guayaquil itself, Atletico FC now shares the professional stage with Guayaquil City FC and 9 de Octubre, clubs it will get to know on the pitch long before any of them settles into a fixture worth calling a derby. For now, the club's identity is still tied most closely to the stadium bearing Christian Benítez's name and to the city around it.
