Before Fjölnir ever played under that name, the club had to fight over it. Founded in the Reykjavik district of Grafarvogur on 11 February 1988 as Ungmennafélagið Grafarvogur, it took the name Fjölnir only after its abbreviation turned out to clash with the one already claimed by Grindavík.

Yellow and blue were fixed as the club's colours in 1993, and its ground, Fjölnisvöllur, holds a little over a thousand spectators, about 700 of them seated.

The men's team spent most of its history in the lower tiers before winning the 1. deild karla in 2013 and reaching the Besta deild karla for the first time. Goalkeeper Þórður Ingason was named to that season's team of the year. Two seasons later Fjölnir finished sixth in the top flight, its best league placing, before dropping back to the second tier in 2025. The women's team won the 1. deild kvenna in 2003 and again in 2006.

Aron Sigurðarson came through the Fjölnir academy and played for the club between 2010 and 2015. He scored 20 goals in 94 appearances before moving on to Tromsø, Start, Union Saint-Gilloise, Horsens and, eventually, the Iceland national team.

No nickname ever attached itself to the club; it appears in records simply as FJO. The name it settled on in that argument with Grindavík is the one it has carried through every season since, in the same corner of Reykjavik where it began.
