The club exists because a university needed somewhere to put its footballers. Universidad Pedagógica Nacional Francisco Morazán formed the side on 10 August 2010, the same year Honduran football cleared out reserve teams affiliated with the country's giants from the second tier and left an opening. Lobos filled it with students, plus loan players from Olimpia and Motagua sent to combine a degree with first-team football.

Tegusigalpa sees the team only when it borrows the Estadio Nacional Chelato Uclés.

Promotion took time. Lobos reached the Liga de Ascenso final in the 2014–15 Apertura and lost it to Juticalpa. Two years later they got there again, and this time Salomón Nazar saw it through: a penalty shootout win over Villanueva in the Clausura final, then a 1-0 win over Apertura champions Lepaera in the play-off, and Lobos UPNFM were in the Liga Nacional for the first time in 2017–18.

The team travels in orange, with blue socks and an all-blue kit for away games. In the top flight, where it has stayed since that 2017 promotion, Lobos UPNFM has settled into mid-table football — but so far without a Liga Nacional title to put alongside that one promotion.
