The handball section at Trogir traces back to 1948, when it formed inside the "Slaven" and "Trogir" sports societies — a decade before the women's club emerged from a separate association, DTO "Partizan". The men's side was promoted to the second tier in 1997/98 only to drop straight back down, and again briefly reaching the Dukat 1. HRL in 2008/09.

The 2020/21 season broke that pattern. MRK Trogir won the South Division of the second-tier 1. HRL and went up to the Premijer Liga for the first time in the club's history — and did so alongside the women's team, which was promoted in the same season. A run to the final of the Croatian Handball Cup in 2023, lost to RK Nexe, marked the club's biggest result yet. That same year the team entered the EHF European Cup and won its opening match against the Faroese side H71, 29:22.

Matches are played at the Vinko Kandija Sports Hall, named after the Trogir-born handball player and coach who died in 2002. The club also runs a youth programme of more than 400 children across its departments.

Trogir's derby is not against another handball side but against the football club NK Trogir 1912, the two clashes known locally as the Trogirski gradski derbi.
