Five clubs from around Nantes pooled their players in April 1943, with the amateur side Saint-Pierre de Nantes providing the backbone; the merger was sealed at a meeting in the Café des Alliés. Professional status followed two years later, after the new club won the Western regional championship and entered the Second Division.

The name itself wobbled once. Financial trouble in 1992, serious enough that the DNCG dropped the club into the second tier, forced a rebrand to FC Nantes Atlantique; the Atlantique was dropped at the start of the 2007/08 season, restoring the original name.

Philippe Gondet remains the club's all-time top scorer with 146 goals. The academy sent Didier Deschamps and Marcel Desailly through its ranks.

In November 2024, the Beaujoire unveiled a Tribune des Légendes, sixteen portraits chosen by supporters. Jean-Claude Suaudeau topped the vote; Henri Michel's name sits alongside his own record, 532 appearances across playing and coaching spells with the club.
