Two businessmen and a former Black Star, Robert Tetteh, put the club together in October 1996. Daniel Amartey went from the academy to Leicester City and the Black Stars; Joseph Aidoo followed the same route to Celta Vigo. The senior side took longer to catch up: promotion to the Ghana Premier League arrived only in 2013, and the following season Inter Allies reached the FA Cup final, losing 2-1 to Asante Kotoko.

The club has moved home ground more often than most Ghanaian sides its size, from Tema Sports Stadium to the 7,000-capacity El Wak and on to the 40,000-seat Accra Sports Stadium.

During a league match against AshantiGold, defender Hashmin Musah scored two deliberate own goals in a 7-0 defeat and later admitted the result had been fixed. The Ghana Football Association demoted the club to the third tier in May 2022. Inter Allies answered by winning the Volta Regional Division Two Middle League and the Volta FA Cup in the same 2023/24 season, taking the double needed to move back up to Division One for 2024/25.

Musah's name is now attached to the club more firmly than any of its cup runs.
