Kapan already had a club wearing the city's colours, Gandzasar Kapan, when a new project registered in the same town on 1 July 2022 under the same name before switching to Syunik ahead of its first season. The choice avoided confusion with the existing team and tied the new side instead to the wider region, Syunik province, of which Kapan is the administrative centre.

The early results have followed a similar pattern each year without quite breaking through. Syunik finished second in the Armenian First League in 2023/24 and again in 2024/25, then dropped to fourth in 2025/26 as Sardarapat took the title. In 2025 the club earned a licence to play in the Premier League but turned it down, since the home ground in Kapan did not meet top-flight requirements. That ground, Gandzasar Stadium, holds 3,500.

Cup football has brought one further step forward: a quarter-final in the 2025/26 Armenian Cup, the best run the club has managed in the competition so far.

Three seasons in, Syunik has still not won a trophy, and the Premier League licence it earned and set aside remains unused.
