A mayor of Desaguadero, Juan Carlos Aquino, put the club together in a town that sits on the line between Peru and Bolivia — which is where the name came from. That was December 2010, and for five seasons the team went round the regional leagues and the Copa Perú without getting out.

In 2016, Aquino bought the playing rights of Escuela Municipal de Paucarpata and shifted the base to Arequipa. A year later, under Luis "Puchito" Flores, the club won the Copa Perú, beating Estudiantes CNI 2-0 in the final.

Then 2019. Roberto Mosquera took over from Javier Arce in September and Binacional went on to take Liga 1, winning the home leg of the final against Alianza Lima 4-1 and losing the return 0-2. Aldair Rodríguez finished as the season's leading scorer. Days before the final, forward Juan Pablo Vergara died in a car crash; the players dedicated the title to him.

The Supercopa Peruana followed in 2020.

The club dropped into Liga 2 for 2024, came back up, and in 2025 was thrown out of the first division over administrative breaches, ranked 19th by disqualification. It plays in Liga 2 again in 2026.
