The club traces back to 20 October 1946, when two local sides, FK Maksim Divnić and FK Sparta Zemun, merged under the name FK Jedinstvo Zemun before settling on FK Zemun.
The closest it came to the top was a 4th-place finish in the Yugoslav First League in 1992–93, followed by a run to that season's Cup of Yugoslavia final. A Serbian Cup final followed in 2007–08, and the resulting place in the UEFA Cup for 2008/09 was lost to a licensing problem rather than anything decided on the pitch.
Since then Zemun's honours have come from the divisions below the top flight: three titles in the Belgrade Zone League, three in the Serbian Republic League, two in the Yugoslav Second League, and, in 2025–26, the Serbian First League. The club plays its home matches at Zemun Stadium, in the same district that gives the team its name, with room for 9,600 spectators.
