Students at the Instituto Ramiro de Maeztu in Madrid started the club in April 1948. Estudiantes still draws young players from its own academy. Fernando Martín, Alberto Herreros and Felipe Reyes all came through it.

The first big night came in the 1962–63 Copa del Rey, when a club of schoolboys origin beat Real Madrid 94–90 for the trophy.

The years people still talk about are the early 1990s, under the coach Miguel Ángel Martín, known as "El Cura". His side played with such abandon that it was christened Los Dementes, the Madmen. In 1992 they reached the EuroLeague Final Four and finished fourth, and the same season they beat CAI Zaragoza 61–56 to win the Copa del Rey for the second time. A third followed in 2000, 73–63 against Pamesa Valencia. Between those two cups came a Korać Cup final in 1999, lost to FC Barcelona.

The sponsor's name on the shirt changed often, from Monteverde to Caja Postal, Argentaria, Adecco and Asefa, before settling as Movistar in 2014. Estudiantes was one of three clubs, with Real Madrid and Joventut de Badalona, never to have left the top division. The finances caught up with it in the second tier, where it could not meet the requirements for promotion. Other clubs' financial troubles and the pandemic suspensions saved it in 2012, 2016 and 2020. In 2021 it was relegated to the LEB Oro, now the Primera FEB.

The Copa España of 2026, the first held, is the club's latest trophy, and it came in the second tier's shadow.
